ABOUT ME
Applied Mathematician and Data Scientist
Applied Mathematician and Data Scientist

Hi! I'm a data scientist with 9 years of experience doing data modelling and 3 years of experience in industry; my tools of choice are R and Python, often using Git, SQL and Bash as well. I also do web development and data visualisation.

I have a BSc. in Applied Mathematics earning special mention, an MSc. in Data Science by the University of Edinburgh where I graduated with distinction and received the Class Prize, and I'm about to finish a PhD in Machine Learning and Computational Biology, also at the University of Edinburgh, creating mathematical models to identify new genes associated to autism spectrum disorders.

My main interests are Machine Learning, Statistics, Bioinformatics and Data Visualisation. If you would like to know more about my skills and the projects I've worked on, you can visit my website www.magdalenanavarro.com

I regularly use R/Python, Bash, Git and MySQL to prototype Machine Learning models, working with both Supervised and Unsupervised Learning (and occasionally with Semi-Supervised Learning too). Some of the applications have been interest rate prediction, automatic image colorization, and gene expresion profiling, among others. Regarding Matlab, I've used it to implement many numerical optimisation algorithms, including my BSc. dissertation's main algorithm, and in an intership at Aalto University to model brain responses using probabilistic models.

I've taken many courses on Probability and Statistics, Regression, Probabilistic Graphical Models, Bayesian Statistics and Statistical Learning during both my BSc and MSc degrees, and have used it in many of the projects I have participated in, mainly in performance analysis, but also as main algorithms, since I believe that ML and Statistics together provide very powerful tools such as the Bayesian Probabilistic Tensor Factorisation model.

My main expertise is working with transcriptomic data. My PhD project consisted of applying ML models to gene expression data to identify new genes related to ASD. I have also been a tutor for MSc level Bioinformatics courses for three years.

I enjoy data visualisation and web development. I started at my former job, helping to revamp their web application and creating websites for some of their clients, since then I have also designed organisational and personal websites, for example pecum.org, www.nestorsag.com, and my personal website www.magdalenanavarro.com

Magdalena is very insightful and thorough with her work. She managed my request for help in a timely fashion and reviewed the material with me over a video conference wherein I was able to clarify questions and get pointers on the subject we were working on and other related topics.

Study of two gene expression databases obtained from the NCBI GEO database with different analytical tools to find underlying structures that provide insights into the genetic variations of Autism Spectrum Disorders and ageing. Groups of relevant genes were identified using differential expression analysis as well as module detection in correlation networks, the results were interpreted using enrichment analysis and tested for relevance by contrasting them to known human genes associated to autism from the Simons Foundation Autism Research Initiative Gene database (SFARI Gene). Although significant results were found, some deficiencies were discovered when using these approaches, mainly related to instability problems in the results, advising a meticulous approach to the way experiments are designed and analysis executed to ensure the robustness of the outcomes.

This review presents an overview from the Machine Learning perspective of the problem of identifying disease-related genes, examining some state-of-the-art methods, comparing their strengths and weaknesses, and focusing on the Positive-Unlabelled Learning for Disease Identification (PUDI) algorithm, studying the origins of the PU Learning branch of Machine Learning, some of its most popular algorithms and its incursion into the Bioinformatics field.
